Hi, I am new to ConceptDraw - currently on trial..

How can I change the colors of my branches? I know can select each box, but that is rather slow.. How can I select all of them at once..?

Is there a button which makes the program automatically change color and width of the lines?

that is simple: branches are related to the next level. To change the branches you have to change the level above. Version 4.x allowed to mark the branch to highlight the topic you like to change, this has been modified in version 5.x. You now have to mark the topic to change the branch. There is no way to mark the branch all by itself.
Look at the following picture:

Mark e.g. a main topic and open the inspector window. Second menu option is Line & Fill. With this function you can change the branch by colour and thickness. The Style is limited to the borderline around or below the topic.
At the bottom you will find the option to apply this to the current level, as I did with the subsubtopic. There I used the last option of the inspector window: Format Topic. I choose a different shape and beside that, I changed the colour and style of the filling... With Format Topic you can also choose a different Style of branch, but for the branch of the suptopic ahead.

I become excited - looking forward to use the mac version of 5.x :)
how about adding a "paint-brush tool" like like microsoft word. i would highly desire something like that.

I do not know how that looks like - I use the mac... could you offer a picture?

Talking about the best tool for colouring:

Background/Forground switch, colour slider and the unbeatable colour field with entries in cmyk, rgb, lab or hsb system!

But lets see what paint-brush is offering...

paint-brushing is pretty simple (that's why i like it). in Microsoft applications it is usually a button/icon that you press. you simply pre-select a sample of wht you like, and then select the paint-brush icon, and then click on anything that you would like to match the original preselected style.

so if i had a Red box as a sub-topic of my main idea, and i wanted to make other subtopics (not Red) match in thier color/size/font/boarder properties -- you would pre-select the Red sub-topic box, hit the paint-brush icon, and then click away at ANY other topic and they would become identical in style to the original Red topic.

does that make sense?
